The installation of 2 clients on Dual CPU machines is supported only under the CLI client. (Command Line Interface)
So to Maximize your efforts, this will be the Client to use!
Automating the CLI client with helpful Tools, Software and Utilities found here in the Team site.

InCrease, a full featured application developed by Kevin Bernhagen (calxalot) of Team Mac OS X, is a GUI installer, monitor and controller for the CLI client. It gives you the folding control options of the CLI client and the ease of use of the GUI. InCrease indicates how each work unit is proceeding using a progress bar, and offers one-click access to the folding log file, FAHlog.txt. InCrease comes bundled with the protein display application fpd which can be activated with one click from inside InCrease, to display great graphics of the protein you are folding. Details are here on the forum, at the InCrease Help page and at the InCrease site. And also helpful advice here in the forum (link to come)
nFoldMan, developed by team member Richard Mcdonald. (ve3nvm) n-Folding-Manager is an application that monitors and controls one or more command-line clients. It can be used to configure and operate the client, or it can simply monitor a client that you configure and operate through other means. The design intent of nFoldMan was a clean and simple interface to provide basic status information and controls with a minimum of screen clutter. The "n" in nFoldMan refers to its ability to monitor multiple processes, including processes on other machines on your network. Each instance of nFoldMan can publish, on the network, the status of a folding process it is monitoring, where another instance of nFoldMan can pick up and display this information. This allows you, for example, to have a machine in your home act as a central control console that can monitor and control the folding processes running on other machines on your network. nFoldMan requires Mac OS X 10.3 (Panther) or higher.

Bobo-X, a CLI monitor with aid for the Dial-Up user. Bobo-X, created by team member F.C. Kuechmann (fkuechmann), is a graphical monitor for the command line version of the Folding@home client. Coming in both DUAL and SINGLE processor flavors, Bobo-X features the ability to automagically connect to the internet just as a work unit is finished thus uploading the unit and retrieving a new one with maximum efficiency, especially for those without an always on internet connection, 56k modem blues.

Mac GUI version of fpd to get a detailed visual similar to what the GUI client shows. For the best of both worlds and the GUI user in all of us, while using the CLI client. Can be bundled with InCrease or used with any other method of using the CLI client.

The idea is to do whatever you feel comfortable with to accomplish the job at hand. And keep up the fold!

Can I run Folding@Home on a machine I don't own?
Please only run Folding@Home on machines you either own or on which you have the permission of the owner to run the software. Any other use of Folding@Home violates the Pande Groups license agreement. (and just isn't a good idea in general)
